I don't think they went so far as "question his orthodoxy", they merely questioned the wisdom and prudence of some of his actions and statements, which a Catholic can do, and which the Distorter did all through the pontificates of John Paul II and Benedict XVI, and will no doubt start doing the same with Leo XIV the moment he says or does something they don't like.
But apparently, they think Francis was not only the first infallible Pope but also the first impeccable one.

I don't think it's out of line to say that they questioned his orthodoxy at times.
Which the Distorter still can't complain about because they are firmly in "it's okay to deny Church teaching" camp. What? Francis is the only Pope no one can legitimately dissent from?

It wasn't just Francis' teachings that I thought were wrong, but his personality. He was pompous and arrogant. Not at all the kind of person one would want to emulate.

According to their wiki page the problem that NCR had was in 1968, nearly 60 years ago. Since then they have been commended numerous times for their Catholic reporting.

Depends on who you talk to. I don't know too many people who think they are being unbiased.
Having said that, most news outlets of all kinds are biased.

The Wiki page is vastly out of date. They have been asked several times since them--instructed, actually, by their bishop--to stop calling themselves "Catholic". They have declined.
The Reporter is quite proudly a flagship publication for left-wing dissent from the Church in the US. Its supporters would happily acknowledge that, for that’s what they like about it. It is by no means anything like a neutral publication.

Please, I can cite dozens of instances from memory of their open rejection of Church teaching and defiance of the Pope.
They reject Humanae Vitae, they reject Veritatis Splendor, and Evangelium Vitae. They regularly run editorials calling for a reversal of teaching on birth control, abortion, in favor of abolishing priestly celibacy, and in favor of gay marriage and women's ordination. In 1998, when John Paul II tried to issue a definitive statement against women's ordination in Ordinatio Sacerdotalis (a document which is now widely agreed to be ex cathedra, see "Disputed Questions on Papal Infallibility" by John Joy) the reporter ran an article denouncing the document and declaring "Don't you dare try to make this infallible'
